Unlike many penguins that breed in large aggregations, yellow-eyed penguins, Megadyptes antipodes, prefer to be out of sight from each other when they nest. As a result, they nest in forests and choose nesting sites that are concealed by vegetation. They may travel as far as a kilometer from the coast to find a suitable nesting site. They are very vulnerable to predators on New Zealand's South Island, so the most successful breeding areas are the outer islands where there are fewer land predators.

There are about 4,000-5,000 of these penguins today, with an estimated breeding population of 1500 pairs. They are listed as Endangered by the IUCN Red List, and they are especially vulnerable to habitat loss, as they often nest inland, far from shore. Because the yellow-eyed penguin has such a limited range, it is particularly at risk from disease. In 2004, a bacteria decimated 60% of the yellow-eyed chicks on the Otago Peninsula.
